Can this effect the rating of website?. Although in my case, website is performing well as you can see in the curve, but I have a nagging feeling about above graph.

Yes it can. However, it is most likely that this statistic is only a fraction of the total. For as far as I know Google would use it to rank sites that on all important factors score equally.

Nothing to be worried about; get a good rating and don't bother perfecting it

Yes google has sea of secret parameters and brain twisting algorithm to serve us with search results. Page speed being one of those parameter that google disclosed us to get a better ranking, shouldn't we check it.
